There are a phethora of links that are useful in the area of medieval and reformation studies. Some are more helpful, and more accurate, of course, than other sites. Included below are some sites that I have found helpful.

Peoples of the Dark Ages Gives brief overviews of the various tribal groups in Europe during the medieval period
De Imperatoribus Romanus: An Online Encyclopedia of Roman Rulers and Their Families Includes a section of maps, which is very helpful
The Medieval Institute at Western Michigan University
Encyclopaedia Orbis Latini   At the bottom of the page is a helpful encyclopedia of the Latin World
Monasticism in Early Medieval Christianity - an excellent resource!

 

Reformation History
Theological Perspectives of the Reformation This site by Dr. Mark Gstohl provides some excellent overviews of reformation themes
The Centre for Reformation and Renaissance Studies at Victoria University, University of Toronto. A very helpful site.
Index Verborum: Martin Luther's German Writings 1516-1525, Wiemar Edition. A very helpful site to search for specific German words used by Luther in his writings in the first years of the reformation.
Modern History Source Book: Reformation Europe Follows in the style of the Medieval Sourcebook. An excellent resource.

Luther Memorials Foundation of Saxony-Anhalt Information about various Luther Museums
Lutherstadt Wittenberg An interesting tour of Luther information in Wittenberg
Mennonite Historical Society of Canada Its online encyclopedia is very helpful
Project Canterbury A collection of sources about the formation of the Anglican Church
Pitts Theological Library at Chandler School of Theology, Emory University. Their Digital Image Archive, accessible online, is top-notch!
Portraits of Reformation Personalities Digital images of reformation characters
Project Wittenberg A vast, helpful site on sources and information of the Lutheran Reformation

Selected Works of Martin Luther
Texts of the Protestant Reformation Lutheran, Reformed, Radical, English and Scottish Reformation Texts available
Society for Reformation Research, American Historical Society
Book of Concord. The Confessional Writings of the Lutheran Church, in the Concordia Triglotta format (English Version only). This website allows you to access and download the Book of Concord in an English Translation. The archaic language may be a bit confusing for some, but it does include all the confessional documents
